Youve got two choices.
1) embed javascript into your site using a tool suck as Google Analytics or Sitemeter. Statistics are gathered real-time. Using cookies and special script calls. Data is stored at a third party, and it is hard to get that data out to move to a new service.
2) use a logfile-based statistics program to extract reports from your logfiles that are produced by the server. Use a tool such as Clicktracks, Mach5 or AWStats. More tedious to set up and utilize, but the data is yours and private.
Each have their strengths and weaknesses, and some use both types at once.
If you must choose one, however, I think the first is more desirable and Google analytics is very good. If you should use logfile tools, Mach 5 is pretty amazing and inexpensive, while Clicktracks Professional is great but more expensive.
